  1. Hoya says 도서관에 공부해요.

    Sori says 도서관에서 공부해요.

    공부하다 is something you do in a place, so the place takes 에서. 에 is for 가요, 와요 and 있어요 (and a few others, like 앉아요).

  2. Hoya says 이 버스 시청에서 가요?

    Sori says 이 버스 시청에 가요?

    The destination takes 에. 에서 marks where an action takes place or where it starts.

  3. Hoya says 문 앞을 놔 주세요.

    Sori says 문 앞에 놔 주세요.

    The place where something is put takes 에, not the object particle 을. 문 앞을 놔 would make the doorstep the thing you put down.

    Sori says 친구한테 전화했어요.

    You phone someone 'to' them: the receiver takes 한테 or 에게, not 을/를.

    Sori says 호야는 김밥을 좋아해요.

    좋아하다 is a verb, so the thing liked is its object and takes 을/를. 이/가 goes with the adjective 좋다 — 김밥이 좋아요.

    Sori says 지하철로 가요.

    With 가요, the way you travel is the means and takes (으)로. 을/를 goes with 타다 instead: 지하철을 타요.
